Drug Repurposing Candidates for Triple-Negative Breast Cancer

Discover (after iteration 8) — find something NEW that iteration 8 did not establish about the research question: a pattern, mechanism, candidate or effect that no published work reports. Start from what is still open: Relabel TNBC from documented ER/PR/HER2 status and re-run the screen. Inspect the leave-one-out and basal-only robustness tables; Preregister the MK-1775 hypothesis (label source, drug ID, test, threshold) before analysis. Use nutlin-3a as a control and test on an independent dataset, for example CTRP or PRISM; Test whether the MK-1775 effect holds after adjusting for subtype covariates such as TP53 status and proliferation rate; Prove or refute the alternation by analysing the central mass of U after deletion. Compute exact small cases, state one precise conjecture, and test it on held-out cases, including unequal sizes and ties; Search OEIS and the literature for the integer flip-count sequences. Within the research question, generate the data, state one precise claim, test it on data or cases not used to find it, try to break it, and check its novelty against the literature.

MK-1775 (adavosertib) looks more potent in TNBC than in other breast lines across three drug-screen databases, but the result is exploratory and not a new hypothesis

Summary

This iteration did not complete its confirmatory plan. No preregistration was run and no claim has been reviewed or novelty-checked. An exploratory breast-only comparison found MK-1775 (a WEE1 inhibitor) consistently more potent in TNBC lines than in other breast lines in three drug-screen databases (CTRP, PRISM, GDSC v2). Nutlin-family MEDIA drugs (MDM2/p53 activators, used as a control) showed no such difference. Because the TNBC labels were hand-typed and the databases share many cell lines, this is a consistent signal, not an independent replication. WEE1 inhibition in TNBC is already a well-studied topic, so no novelty is claimed. Whether MK-1775 sensitivity reflects TNBC status or underlying biomarkers (replication stress, TP53, proliferation) remains unresolved.

Key results (all exploratory)

  • MK-1775 AUC difference (TNBC minus other breast; lower means more sensitive):

    DatabaseTNBC vs other (n)AUC differenceMann-Whitney pPermutation p
    CTRP16 vs 21−0.1370.00110.0014
    PRISM11 vs 11−0.2090.00200.0002
    GDSC v218 vs 33−0.1190.00014<0.0002

These p-values are unadjusted for multiple testing. Source: breast-only comparison on the recalculated PRISM/CTRP/GDSC table (82 breast models).

  • Nutlin-3, nutlin-3a and idasanutlin (control): AUC differences of +0.011 to +0.076, all p ≥ 0.09. TNBC lines were not more sensitive. For example, idasanutlin in PRISM gave +0.076 (10 vs 10, MWU p 0.545).

  • Exploratory WEE1 docking (PDB 3CR0, Vina): MK-1775 scored −9.85 kcal/mol and the redocked co-crystal ligand scored −10.23 kcal/mol. The difference is within typical Vina error, so this supports no binding claim.

  • RDKit properties of MK-1775: MW 500.6, QED 0.37, which is moderate drug-likeness.

What did not work

  • The MK-1775 effect did not sit alongside any nutlin effect. The nutlin control was null, which is consistent with a WEE1/cell-cycle-specific effect rather than a general "TNBC is sensitive" pattern.
  • Docking could not discriminate MK-1775 from the reference ligand, so it adds no discriminating evidence.
  • Untested: whether MK-1775 sensitivity is explained by biomarkers (CCNE1, MYC, CDC25A, WEE1/PKMYT1 expression or dependency) rather than the TNBC label. Also untested: adjustment for TP53 and proliferation, labels derived from documented ER/PR/HER2 status, leave-one-out and basal-only robustness, a class-level check of other cell-cycle/DDR drugs, PKMYT1 docking, and ChEMBL toxicity.

Confidence and limitations

  • Confidence is low to moderate that the direction of the effect is real. Everything here is exploratory.
  • TNBC labels were a hand-typed list and were not checked against receptor annotations.
  • Drugs were matched by name only.
  • The databases overlap heavily in cell lines, so the three results are not independent.
  • MK-1775 was selected after seeing the GDSC2 screen, so the effect sizes are probably inflated (winner's curse).
  • Lab validation needed: dose-response of adavosertib in TNBC and non-TNBC lines, with WEE1 knockdown and rescue, and with biomarker stratification.

Next steps

  1. Relabel TNBC from documented ER/PR/HER2 status, freeze the labels, and preregister the MK-1775 test (drug ID, test, threshold) with nutlin-3a as control.
  2. Model MK-1775 sensitivity against TP53 status, proliferation, CCNE1/MYC/CDC25A expression and WEE1/PKMYT1 CRISPR effect. Compare the label, the biomarkers and both together by cross-validation.
  3. Test other WEE1/PKMYT1/ATR/CHK1 inhibitors as a class, and run leave-one-line-out and basal-only sensitivity analyses.
  4. Dock MK-1775 into PKMYT1 and WEE1 with better-validated protocols, and compile ChEMBL toxicity data for the shortlist.
